In general the code is well documented. I could not find the function PSPMequi() (I may have missed it in the different files. I would also recommend using dev.off() in the plotting code as currently the plots continue to overlap rather than produce new plots for each figure. Some indication of the order in which to run scripts etc would be good to help users recreate your analaysis.
