Major Compulsory Revisions: None

Minor Essential Revisions: None

Discretionary Revisions:
The authors could include some summary statistics on SNP-chip variant concordance in text (mean and median for the different sequencing platfroms), This information can be visualised in Figure 1, though I was interested enough to calculate them (from Additional File 1) so it would be useful to represent the quality in text (which appears very good - for Illumina data at least).
Level of interest An article of importance in its field
Quality of written English Acceptable
Statistical review No, the manuscript does not need to be seen by a statistician.
Declaration of competing interests I declare that I have no competing interests.
